Check out Times Files - a service of NYT online that lets you save articles to their server.
The cooler trick is putting the Times File button on your toolbar. Presto! You can archive all the stories you like and empty out that 'Articles' folder you've set up in your e-mail account.

I have been thinking about saving online documents to my computer. Perhaps saving them in .pdf too.
The problem with keeping them online is that it makes it very difficult to attach any notes or comments to yourself about them. Also, if the link eventually breaks then you can possibly lose what was once an interesting webpage.
